Fly from Hong Kong to Tokyo with JAL. If you want to take your own bike it would be worth looking into the airline policy on this,
Researching a cyvling trip to Tokyo has not be difficult, there are many websites available that offer many options on what to do and advice on how to make the most of your trip.
It seems as it seeing Tokyo from a bike is the ideal mode of transportation - no fuss with parking a car, worrying about road regulations, traffic jams and it means that you can sight see at your own pace. You can stop where you like, visit a shop when you see it and collect market wares in your basket on your bike - therefore no carring heavy items around all day.
One course that I have been advised to do incorporates a circle around The Imperial Palace as well as Roppongi Hills. From the Mori Building in Roppingi Hills you can have fantastic 360 degree views and apparently you can sometimes see a view of Mount Fuji. The stunning Imperial Palace is a must, although I am not entirely sure if you can bike in the gardens.
If you are prepared to get up early the Tsukiji Fish market has been recommended as a place well worth a visit. You can also have a sushi breakfast here once you have had a look around.
